I think it is a matter of the Stormcloaks needing to stop openly worshiping him so the Leigon can grow in strength to fight the Dominion, and the Stormcloaks can't see that they are playing right into the hands of the Dominon by keeping the Empire's focus away from Alinor. They were able to accept not worshiping him, and so should the Stormcloaks.
